New gaming rig with high end guts but getting crap FPS on low setting

Okie, here we go. I'll explain the best I can here since I'm not finding any threads relating close enough to my problem.
I just got Fallout 4 on PC (Had it on PS4 but ready to mod it). I checked the requirements for running the PC version before purchase which is according to STEAM for "Recommended level":

OS: Windows 7/8/10 (64-bit OS required)
Processor: Intel Core i7 4790 3.6 GHz/AMD FX-9590 4.7 GHz or equivalent
Memory: 8 GB RAM
Graphics: NVIDIA GTX 780 3GB/AMD Radeon R9 290X 4GB or equivalent
Storage: 30 GB available space

Then I checked my rigs capacity to handle it:

OS: Windows 10 x64-based PC
Processor: i7-7700 CPU @ 3.6GHz
Memory: 16 GB RAM
Graphics: NVIDEA GTX 1060 3GB
Storage: 47.13 GB for C drive and Almost a full TB for D drive (Which is where the game is installed, since C isn't designed for large storage memory on this rig).

I've done a Benchmark test on "sleeping Dogs" for PC and had a similar issue where it doesn't want to play above the "Normal" graphics settings, but what I don't understand is why a game like Fallout 4 would run at less than optimal on the lowest setting (even without any mods installed) on such a new and decent rig. I should be able to load this baby up with mods and still run on a high setting, right?

Also, I checked the Task Manager as I ran the game and it doesn't look like my PC is getting too much of a work out trying to run it. I updated the graphics drive already, and didn't have anything running in the background.

Check your temperatures, I had a problem where my cpu was overheating even though less than 50% of cpu was being used, and I had significant fps drops. Use msi afterburner to check temps.
