Graphics Card doesn't get recognized after bios reset (MSI Krait Z170 MoBo)

My problem is that my onboard graphics card is taking over all the control after I've done a bios reset.

I didn't have any problems before, my current setup ran perfectly fine for the last 2 years. The only reason I did a bios reset (with jumpers onto the MoBo) was because I had power failures. First I thought it was my CPU cooler, then my PSU, then my MoBo. But after checking everything, I discovered it was my battery of the MoBo that needed to be changed. But before checking it, I already did a reset of my bios. Just to give you a run through of things I've checked before and they were all ok.

The only problem I have now is getting back to my previous setup were I was able to use my HDMI connection and my graphics card instead of the onboard graphics card.

I've already flashed my bios to the newest version, checked the connection of my graphics card and updated all my drivers to the latest version. But all is in vain, I'm still not getting any signal from the HDMI port and my graphics card is doing nothing. Windows 10 only sees my onboard graphics card. (My Radeon graphics card control center also doesn't see the card, probably because windows 10 doesn't see it)

I know this a common problem with MoBo's with an onboard graphics card, so I hope someone can tell me their bios settings. Because I'm 95% sure it's something in there that I'm overlooking.

Relevent specs:
CPU: Intel Core i5-6600K-3,5 GHz
SPU: Cooler Master G650M (and yes this is enough for this rig)
Graphics card: Sapphire Nitro R390 8G
MoBo: MSI Z170 Krait Gaming

Re-inserting the videocard and memory didn't help. My motherboard also has error leds on it, but none of them are shining. On previous errors with rigs of the same setup, they said it could be a ram memory thing or a country cooler that is pushing too hard, but I didn't have any problems before.
My bios uses PEG as it's primary videocard, so everywhere I look I don't see a problem... (My pc works just fine with the onboard videocard, but that's just a little weak card)
