Motherboard Not Detecting GPU

I'm parting together an older system for a friend. It was a Gateway DX4860, So it has an Acer ipisb-vr motherboard, which does in fact have a PCI x16 slot.

Specs:
i7 2600
Acer ipisb-vr
8GB 1333 Ram
Asus GTX 1060 3GB
2TB WD green HDD
525W Coolermaster
WIndows 10 64 bit

It initially came with an i3 2240, but I found a cheap i7 2600 on ebay to throw in. I have a GTX 1060 3gb I also have hooked up to it ( I upgraded the PSU to a cooler master 525w)

So my issue is the fact that it is currently only displaying anything if I use the onboard graphics, There is no display from plugging into the card, Device manager is not detecting a card, even though the card is powering on and fans are spinning. There is no options in the BIOS to turn off the onboard graphics. There is a section in the chipset that has DVMT options, but the 'DVMT Mode" is greyed out and I cannot change it.

I have tested the card in another system and it works fine. I am not sure if this is a software issue, Or if the x16 slot in the mobo isn't working properly, I also read somewhere that the CPU could potentially have a hand in it? I am worried about that being the case, because I bought the i7 on ebay and it seemed to have a super tiny little chip on the top of it but it seems to be running fine.

I've also noticed I am not getting a splash screen when I load in, fairly sure i used to when i had the i3 in there, instead I get a quick black screen with a bunch of writing on it that is up for 1 second, not sure what it says but I'm able to get into bios during that screen.

I am going to attempt to put the i3 back into the system and see if it detects the card then.

I would be fine doing a reinstall of windows also, but as there is no display when i plug into the card it seems that It wouldn't solve any issues.

Any help is greatly appreciated.

Updated After putting the i3 back in, The system booted up with the GPU detected and working, switch backed to the i7 and now it seems to be running with the 1060 just fine.
