Upgrading PC, $600 budget, not entirely sure what I should upgrade.

So I've been saving a little bit lately, came across a little bit of money and with Christmas coming the parents have tossed in a little bit.

I've got $600 and I want to upgrade my PC to parts which will support RGB and run games for a few years before I'll run into some more money.

This is my current PC build:

My CPU is being thermally throttled in games and it's annoying me alot, want to kind of go overkill with the cooler:
https://www.austin.net.au/thermaltake-water-30-riing-rgb-240-liquid-cpu.html

I think if I bought that cooler I would need a larger case,
I was also thinking I'd need to upgrade my motherboard.

I'm not entirely sure, I was hoping you guys could make suggestions of what I should spend my $600 on.

I have to buy from here:

Running Rust (extremely unoptimised) at 1080. I'm sitting on capped 80fps, lowest-mid settings. If I uncap the framerate, I can sit on around 100fps for a few minutes before it will start to slow down. Temperatures reach 100 degrees  according to HWMonitor when uncapped.

You have a pretty solid build to start with. I know there's a few Ryzen supported motherboards that offer RGB control. Here's a quick mock up within your price range. (Just included the parts that would be upgraded):

You COULD however retain the same internal parts and throw everything into a new case, get RGB lighting and a RGB based CPU cooler.

Sorry that made no sense, let me rephrase.

I was thinking about buying a full tower RGB case, new motherboard and an RGB cooler, but can't seem to find any decent LGA 1150 motherboards (I guess it's outdated now?). The jump to a new motherboard is a problem because then I think I'd also have to get DDR4 ram and a new CPU.

Actually I think that would be a reason why it's thermally throttling. I have removed the cooler without reapplying (I know this is the worst thing I could do). Would you have any recommended thermal paste or just get some cheap stuff? Also how should I go about removing the remaining thermal paste from earlier?

Yea I don't think there were any RGB ones for that socket. I'm also on a LGA 1150 board and the only way I'd be able to upgrade is with a newer style board which like you said would require new RAM and CPU. For you to do all of that would push you outta the $600 range. I say keep your internals (CPU, GPU etc) and get a new case with that will show off everything inside.

A personal favorite case of mine is the Corsair Crystal 460x (http://www.canadacomputers.com/product_info.php?cPath=6_112&item_id=100811). Gorgeous case and easy to build in.

And to finish it off, look into the Kraken x42 or even its bigger brothers to complete the look: http://www.canadacomputers.com/product_info.php?cPath=8_135&item_id=103093

Then you could grab something like this to control all the lighting inside:http://www.canadacomputers.com/product_info.php?cPath=8_135&item_id=103093

Your i7 4790 and GTX980 are still very good. I think you just need to get a new case with tempered glass like Phantek P400 which comes with a strip of RGB light. You can get another RGB strip for $10. For RGB Cooler, you can look at CRYORIG H7 Quad Lumi Programmable RGB Cooler or other RGB cooler. My son has Phantek P400 and just plain Cryorig H7 for cooler for his i7 8700.
Go on youtube and look at similar case or cooler that a lot user/reviewer post them.

use arctic silver paste. its all ive ever used. and a alcahol wipe to remove the old stuff. dont wet the whole thing just a few swipes with a alcahol wipe. then apply a pea sized dab of paste.
