SSD boots from BIOS after cloning, but will not show up in windows

Hey guys my Samsung 540 Evo (500gb) was just cloned from my old HDD. I selected it as my primary boot option, and I have been able to boot from it multiple times. However in windows and in the diskmanager it is not shown as a lettered drive. I could format it in the disk manager, but I'm booting from it. Why does it show up as an empty partition if I am booting from it. If I format it to make it a lettered drive won't that stop me from booting from it?
 
Solution
You haven't cloned anything there.
Redo the cloning operation.

Partition map on target drive should look the same as source drive (just different size on target OS partition).

https://imgur.com/a/P24wy I cannot get the picture to embed in the post for the life of me. The C: drive is the HDD I cloned from and the E; raw drive is my ssd. It is named E: now because I tried to name it without formatting, but as you can see it is recognized as empty

You've done something very wrong with the cloning operation.

Does the original drive still function, with only that drive connected?

If so, redo the clone operation.
Just like this:

Specific steps for a successful clone operation:

Verify the actual used space on the current drive is significantly below the size of the new SSD
Download and install Macrium Reflect (or Samsung Data Migration, if a Samsung SSD)
Power off
Disconnect ALL drives except the current C and the new SSD
Power up
Run the Macrium Reflect (or Samsung Data Migration)
Select ALL the partitions on the existing C drive
Click the 'Clone' button
Wait until it is done
When it finishes, power off
Disconnect ALL drives except for the new SSD
This is to allow the system to try to boot from ONLY the SSD
Swap the SATA cables around so that the new drive is connected to the same SATA port as the old drive
Power up, and verify the BIOS boot order
If good, continue the power up

It should boot from the new drive, just like the old drive.
Maybe reboot a time or two, just to make sure.

If it works, and it should, all is good.

Later, reconnect the old drive and wipe as necessary.

This is my first time cloning so I may have messed up. This is actually like my third try. I think where I dropped the ball is I'm not disconnecting my old drives when I try to boot from SSD. And just for further clarity I tried unplugging old drives to boot from just SSD and the bios wont even post, so clearly I messed up.

(with full visual representation of drives and not just the list of partitions)
