Can't get Windows 7 SP1 to function on fresh install

So here's where it starts: I was downloading some programs which I thought were safe (could be coincidence, could be I was wrong), and forwarding a couple ports to my PC so I could host a server for a game online. One day I rebooted my PC and it was slow as molasses in a snow storm. Here's what I tried to fix it but didn't work:

Uninstall programs - just did nothing
Restore point - wouldn't load for some reason, just hangs for hours
Fresh install of Windows 7 SP1 - don't remember the error code, reformatted and tried again, hit an error about offline locale information
Tried different hard drive fresh install Windows - installs fine, but hangs forever on "Setup is preparing for first use" or something like that

Currently running Memtest86, but it's almost done with 3rd pass without any errors. Any ideas about what the problem is and how to solve it?

Sidenote: I tried to run Memtest86 with with my processors in parallel, and it crashed, then Memtest86 wouldn't boot until I opened my computer and unplugged everything (except graphics card).

UPDATE: not exactly sure what I did, but I managed to reformat my second HDD and change it to GPT from MBR and get Windows up and running that way. Windows ran chkdsk at not and found tens or hundreds of thousands of errors in my first drive, so I just threw it out (only 200GB anyway). My computer is all up and running now, though.

Short version: my computer got really slow all of the sudden, so I tried to do a fresh install of Windows 7 SP1. Encountered varying errors and tried to correct them to no avail. Ran bare bones Memtest86 which worked fine. Plugged my hard drives back in but Windows 7 (running from USB stick) will not recognize them. HDDs show up in the BIOS, but not Windows. Amy suggestions?
