I currently am using a gtx 1060 3gb as is my friend, I am using a amd 6600k processor with integrated graphics (I think it's 2 cores) I know for a fact I am not using the integrated graphics for my games. For some reason I am up to 50 fps lower on the same games as my friend. I don't know what his processor is. Is my processor the problem. Please help!!

Without knowing the full system specs of both systems (and game, resolution, settings etc), it's impossible to say definitively.

I'm assuming you have an A8-6600K which, while a quad core, isn't a very strong CPU and will definitely hold back a 1060 in a lot of situations.

If your friend has a relatively decent/modern i5 (like Sandy/Ivy era onwards), or a Skylake i3/Kaby Pentium G4560, then the performance difference could well be in that alone - although I'd suspect the CPU isn't going to be the only difference that'll impact gaming.
