I already have my current OS (Win 8.1) installed on my OS and I have an additional storage which is my HDD. I'm planning to install new OS (win 10) on my SSD and my question is does installing the new OS on my SSD also affect the HDD like wipe out everything on it?

Remove that drive when you install 10 on the SSD. That's the normal or recommended procedure. Make sure after your done with the install and updates that you change the boot order over to the SSD. When everything is done install the secondary drive. Just to be clear, make sure you remove all drives except for the SSD regardless of what's on them before the OS install process. I'm not sure how many drives you have.
