Sudden computer issues

I took my PC apart to do some better cable management. Now everything is running slow, audio doesn't work correctly, and updates and program launches take forever. The last time I used it it was lightning fast and everything was butter smooth. Now I have even have lag when opening file explorer and notepad. What could I have done wrong?
How can I fix my PC?

Pentium g4400
4gb ballistix elite ddr4
7200rpm 250gb hdd
msi vhd pro lga1151 motherboard

I am running the stock intel cooler, and I put it on correctly once and i havent removed it since. I think it is more of a disk usage problem. However, after disabling some windows 10 crapware and superfetch it is getting back up to speed. However, the audio sounds like crap, and i cant listen to youtube videos or music without distorted sound, and it simply doesnt work in Skyrim. Could this be as a result of not plugging in my audio hader properly, or could the mobo's sound chip be damaged? If the mobo is damaged, would a sound card fix the problem?
