Applications take a lot of time to load

I've replaced my faulty Intel Q35 motherboard with an Intel G31 Motherboard. Since then, I've noticed applications in windows take a lot of time to load. I've tried playing video games. They have the usual FPS rates, however they take very long times to load and run. CPU, RAM and Disk Usage seems to be normal (~25% or below).

My Rig's specifications are as follows:

Intel Core 2 Quad Q9300 2.8Ghz 6mb Cache
Kingston 4GB DDR2 RAM @800Mhz
MSI Nvidia Geforce GTX 1050 2GB DDR5
Windows 7 Ultimate (64 bit) (Build 7601)
CoolerMaster 350W True Power Supply
Seagate 1TB HDD
Western Digital 1TB HDD


The load times of the applications, especially video games are very long, which makes them nearly unplayable. However, the FPS rates during gameplay are normal.

My guess is that one of the Hard Drives is failing or there's a fault with SATA data cables. But I can't decide for sure. What could be reasons for this?

 
Solution
Please make sure your sata ports are in the correct mode in the bios. They may have defaulted to SATA mode rather then the faster AHCI mode.
