Like SR-71 said, the 6GB version is better. The 3GB version also has 10% fewer cores, which will impact performance more than any slight differences in clock rate.
However, it is worth pointing out that graphics card prices are very high right now, and any 1060 6GB cards you find will most likely cost a lot more than the 3GB ones. In most of today's games, the 1060 3GB's performance is only around 10% lower than the 6GB version, though that could change in future games that require more VRAM.
