Will my Corsair 780T 3 pin fan controller work with 4 pin case fans?

Yes, the button on top will change the fan speeds. The fans and controller button are also plugged directly into the power supply by a Sata power cable.

Then what is the point of the 4th pin? Will the 3 pin fan hub be enough to power the RGB fans?
 
The 4th pin is PWM or Pulse Width Modulation and it does a better job at reducing and controlling fan speed than reducing the voltage for a 3-pin fan.

The 3-pin may or may not be enough to power your RGB fans, that's why your case also has the Sata power cable. Only using the 3-pin cable may also bypass the controller button on top of your case.

Thanks for the help so far, I'm a little confused what you mean by the last sentence. The situation will be : my 780t fan controller will be powered via sata. My 4 pin case fans will be connected to my fan controller 3 pin headers. My 4 pin case fans will also be connected to the RGB header on my MB. Will this configuration work, will my fan controller 3 speed push button still operate correctly even though it is only 3 pin headers. I apologize if I'm not following.

 

I'm not clear myself how the 780T connects all the fans together with the controller button on top of the case. Normally case fans are plugged into the motherboard and fan speed is controlled through the BIOS or desktop software. Since the 780T adds a speed selector button, i assume you don't need to plug your case fans into the motherboards fan header, only the RGB header + Sata power. But i may be wrong. You should be able to work this out through trial and error until you get a configuration that works for you.
