Problem with pwm fan

I have resently bought a new corsair ml140 pro with Pwm connection (blue led if it's important to know) that I hooked up to my msi b350 pc mate mobo. The problem is that I can't control the fan from msi afterburner and it stays idle when the other fans are throttling up. The fan is connected to sys_fan 3 on the mobo. I have installed the fan in a corsair 270r with the stock fans in it. The two fans that come with it are both 3 pin regular fans if you can call them that. I can control the new fan and all the other ones totally fine from the msi bios and I have set it to be a PWM fan. It is a pain in the ass to turn off my system and then enter the setup menu while it is booting up to control the fan. Any ideas what can have gone wrong or if I need to do something with msi afterburner?
 
Solution
I would start by updating MSI Afterburner or seeing if you can control the fan using another program. If you can change the speed in BIOS then the fan isn't the issue and it's likely software related.

That is a good answer I will try it and come back with the result. I also now a software called zotac firestorm that looks like msi Afterburner. My gpu is also from zotac.
