SSD not working after connecting HDD

So i have a new Samsung 850 Evo SSD 250gb that i installed as my boot drive, and where i then use my HDD (1tb) as a storage device. However, i have been using my ssd for a few weeks now and i have had my hdd disconnected, so i have only been using my ssd up until today. When i connected my hdd and downloaded some programs onto my ssd like CCleaner, Avast, Steam with The Witcher 3, and a mod manager from Nexusmods.com, my pc suddenly began to freeze and not responding. I have downloaded all these programs on my hdd and there is no problem with them there. Now, on my ssd, i can't access the search bar in windows (nothing happens when i am clicking on it), CCleaner won't finish when i run a cleaning, the mod manager (which works perfectly fine on my hdd) won't even open it just freezes and doesn't respond. However, after minutes of waiting my search bar will appear when clicking it, but it will just keep loading/searching when typing in a search like control panel. I tried uninstalling my programs to see if that would work, but i still have the same issue and CCleaner was the only program that wouldn't uninstall, and instead would just freeze in the middle of it. I can't go into any settings through the windows settings, it won't load and just freezes instead. I also get a message everytime i try to shutdown my pc that "task host manager" is preventing the shutdown, i am not entirely sure what this is or if that could be the problem? Should i do a clean install of my ssd or is it something i can fix? All the programs i installed was also installed on my HDD and i installed the programs on my ssd after i had connected the hdd. Could this be the problem?

My pc specs:
PSU = Corsair CX600
GPU = Gigabyte 1060 6gb
CPU = Intel i7 6700k
SSD = Samsung Evo 850 250 gb
HDD = Seagate 1tb
MB = Asus Z170-a
RAM = 2x 4gb Hyper X ddr4

I'm not sure what you mean by this.

I think maybe you should start over completely. There's way too much stuff going on to "fix it".
Wipe both drives...clean install on the SSD.

We can go into details if you wish.

How can i wipe the drives and do a clean install? I am not quite sure how to do it with both drives
