As the title suggests, I'm getting random spamming/flickering from Realtek audio manager that I just plugged in a device, it minimizes whatever I'm doing (has happend 14 times since writing this post) and keeps thinking I've plugged in headphones/speakers. I'm using an HDMI cable which is plugged into my GPU, not my mobo and runs into my TV, which is connected to my soundbar. As far as my PC is concerned, I should be using my TV speakers, nothing through my motherboard or front panel jacks, those ports are empty. I reinstalled the realtek drivers, once through MSI live update and then through the manufacturer website.

Solution
If you are not using the onboard sound then simply disable it in the BIOS or Device Manager and the problem will disappear. If the GPU itself does not have a Realtek audio controller (usually listed in Device Manager as nVidia or AMD High Definition Audio Device) then you could also completely uninstall all Realtek software first.

If disable it, and plug an xbox controller into the motherboard, could I still use a headset plugged into the controller?

The Xbox controller is USB so will have its own USB audio device. It should show up in the Control Panel Sound applet as "USB Audio" and neither uses nor cares about any onboard HD sound device attached via PCIe.

If you want to plug that same headset directly into the motherboard or front panel jacks however, then the onboard Realtek would need to be enabled for it to work.

It seems to be a driver conflict. I uninstalled the Microsoft drivers for the audio devices and left the Realtek ones installed. So far, the problem has not come back.
