HDD Failing? How to tell?

So, my computer started running really slow tonight, lagging on boot up, slow to load the desktop and slow to read the disk in general. I have a 250GB SSD with my OS on it, as well as 1TB and 3TB mechanical drives. At first I assumed it was an issue with the SSD, since start-up seemed to be effected, but HD Tune is showing that the 3TB HD is mostly running at sub 1 MB/sec transfer speeds, with sudden peaks up to 20 MB/sec every 5ms. I have run a RAM and CPU diagnostic also, just to check everything, and it seems as though the HD is the source of my woe. I'm assuming the slow start-up is connected with the 3rd party start-up apps I have on the HDD.

As far as I know, I don't have a virus. I have Malwarebytes running in the background, and a system scan completed just a few hours ago with no result. Is there anything else that could be causing this slow down, or should I just assume the worst and get a new HD? Kind of a bummer, since I've had it less than 2 years. :/

CrystalDiskMark , if it gives similar numbers, should confirm the drive is very slow...

GsmartControl will let you look at the errors/health, run a short 2 min test, etc...

(You might try a different SATA port on the motherboard, and, a different SATA cable just to rule those out)
