Pc booting on integrated graphics fine but freezes on splash screen with dedicated card.

System specs:
Cpu: i5 2500 (Confirmed working in another system)
GPU: GTX 750 TI (Confirmed working in another system)
Ram: 8GB 1600mhz ddr3 (Confirmed working in another system)
PSU: LMS data 700w (Confirmed working in another system, and only for getting the system working while waiting for a new one to arrive)
Motherboard: Gigabyte Ga-H61M-S2PV. (Not Confirmed working before this build, 2nd hand board I assume ripped from a zoostorm prebuilt due to a zoostorm splashscreen)

So I bought all the parts second hand or already had them before, I have tested most of the parts in an identical system (Except a different motherboard).

When I booted the pc to test that the motherboard was working (Using integrated graphics) everything booted fine and I made it to the bios. All was looking good.

So I installed the graphics card and hard drives to get this into a state to install windows. Once I booted the Zoostorm splash screen appeared as normal but seemed to be frozen on it for a good 5 minutes after which it loaded into a black screen with a flashing dash at the top left (like the dos window). This was stuck here and I was unable to do anything, waiting did nothing either.

So I thought since the GPU was working in another system before that it was fine and removed the hdds to see if they cause a problem and the same happened again.

It was only when I removed the gpu that the system booted fine again.

After this i tested the gpu in another system to which it worked perfectly.

I am kinda stuck on what to do next to get this working, I feel like it is the pcie lane that the gpu plugs into may be faulty, I have another gpu I am going to get and test in it to ensure it isnt the gpu (EDIT: Tested with another fully functional gpu with same result). Any ideas?
