12 HDDs in a ASUS X99 Deluxe

I am using a ASUS X99 Deluxe MoBo, and I am having troubling with my sata ports. I have 12 various hard drives and devices hooked up to all 12 sata ports, including the sata express spots. It's my understanding that I should be able to use all 12 ports, but the ones under P6, E1 and E2 are not detected. I have done various testing and drives will get detected in those slots, but some of the other ports are empty. Is there anyway to get all 12 ports working?
 

Sata ports E1 and E2 are controlled by an ASMedia add-on chip. Check in "Device Manager > Storage controllers" to make sure the ASMedia drivers are listed and working properly. A note in your manual says "ASMedia storage controller can only support AHCI mode", so make sure your drives are set to AHCI, not legacy IDE mode.

Yeah the ASMedia is working properly and it says drivers are up to date. As for the drives, you mean in the BIOS making it AHCI right? That is what it is there.
 

On the X99-DELUXE product page, at the bottom of the "Specifications" section, there is a note that says; SATAEXPRESS_E1 will be disabled when there is a device installed on PCIEX4_1 slot. That could be your problem. Do you have a device installed in the PCIEX4_1 slot?

*2: The PCIex4_1, USB3_E12 and SATAEXPRESS_E1 connectors share the same bandwidth. The SATAEXPRESS_E1 will be disabled when there is a device installed on PCIEX4_1 slot. Set this option to X2 Mode or X4 Mode when the installed PCIe device is higher than X4 interface.

Yeah I seen that and thought maybe that was the issue, but I double checked the board, and I have a graphics card in PCIEX16_1, and the USB 3.1 controller card it came with in PCIEX16_3. I got it to work when I disabled SATAExpress_1 SRIS Support, but the drives only came up once on E1 and E2, but not on P6.... then I restarted and they did not come back on after that.
 

I think you need to contact Asus Technical Support about this problem. It definitely seems there is nothing wrong with the board, there is just some setting in the BIOS we can not see, that will get all 12 Sata ports working. Asus should have an solution for you.
