SYS_FAN 1 not working

So, after a year I've decided to reapply a thermal paste on my CPU, everything went fine. I've put my computer back together, turned it on, everything was working flawlessly, but I noticed that one of my case fans wasn't spinning. I immidately turned the PC off and unplugged the fan, connected it to SYS_FAN 2, turned on the PC and the fan worked. I've also tried resetting the BIOS, connected other fan to SYS_FAN 1 and still nothing. Could someone help me please, I don't understand how does a fan connector just stop working out of nowhere. PS: I've checked the whole motherboard and there is no damage on it.
MOBO: Gigabyte GA-Z97 HD3 Rev. 1.0 with the latest BIOS F9 installed.

You stated that you reset your BIOS. Did you mean that you re "flashed" it? Either way, have you checked in your BIOS settings if you maybe did or didn't set or reset your SYS_FAN 1 [curves] afterward the re install? Also, sometimes, when you flash your motherboard and use the same BIOS Version, there is some type of corruption when it tries to fix what wasn't broken in the first place. Empty files/folders get left behind, and when the system needs to get someplace, it points to the empty file/folder, thereby causing a corruption. [Hence the reason when you delete a file/folder, it's good to check system for any items left behind and manually delete them, and also reboot PC before reinstallation].

Why don't you try flashing your motherboard...

It's not getting power, which means whatever normally supplies power to it has an issue. With the schematics (either online or contact the brand to see if they will provide them) and a multimeter you could probably find out where the issue lies. But then you need to solder and replace whatever is bad... it's time consuming and possibly difficult.

Easiest solution: Either keep using SYS_FAN 2 or there are adapters you can get for the PSU to power the fan separate from the motherboard.

Why don't you try flashing your motherboard to a previous version first, check the SYS_FAN 1 header and see if it works, then flash again to newest BIOS Version. If you don't want to go that route...

...you can skip/bypass the SYS-FAN 1 on board header altogether and either use a different SYS_FAN header or even go the route of a splitter cable whereas you can connect 2 or maybe even 3 fans to any single SYS_FAN header.
