Yes, you will have to. The pre-applied thermal paste is on the CPU cooler, not the CPU. You will either have to buy your own thermal paste and apply that on the CPU, or use the paste that comes with your new cooler, IF it comes with any(not all do). Sometimes some coolers also come with paste pre-applied, so you'll have to find out which one applies to you.
