Best way is to clean install to SSD, quick format (now secondary) hard drive, reinstall apps to it as desired. You do have the option to migrate all to the SSD, or clone the drive over to the SSD. You could then uninstall whatever apps you do not want occupying SSD, and reinstall to desired HHD destination, clearing the space from SSD...

Shouldn't do, as long as you installed it on the SSD when the HDD was not plugged in. Windows can be funny if you install a NEW SSD while old HDD is in there.
