USB Ports not working after shipping

I just came home from college, and I had to transport my desktop in a check-in suitcase out of necessity. I removed the hard-drives, but I could not remove the bulky cpu cooler because I didn't have a screwdriver and I had procrastinated taking it apart to the day of my flight. I turned it on when I got back, and everything worked, except for the usb ports and the monitor. The fans, gpu, disk drive, and motherboard lights themselves all turned on with no problem. I took off all the components, and I can't identify any visible damage. I assume this is something to do with the motherboard. Does anybody know what I should try? I understand my motherboard may be boned but I'd really like to avoid dropping money on a new one if I can.

worst case scenario you will need a USB add in card to replace the dead ports (assuming the worst).
you should not need a new motherboard if there is damage to one peripheral device, that is why the motherboard has PCIe slots.

ensure its not software, does the USB work in the BIOS/UEFI/other bootable OS?

Thanks, I'll check out the add in card. I can't check if it's software though because the hdmi port doesn't work either so I can't connect a monitor. I don't think it would be software though because it was working fine the day before I packed it up.

Come to think of it, if it was only my usb ports, shouldn't my graphics card connect to the monitor? I tried plugging my graphics card into both PCIe slots on my motherboard and plugging it into both my monitor and tv. Neither worked. The gpu is turning on and the only damage I imagine it would have sustained would be to the connecting part, but if the fans are turning on it should be fine. Any idea why my graphics card would turn on but wouldn't connect to the monitor?
