My motherboard had a pci 2.0 x16 and a x16 at a x4 config, and the regular x16 stopped working. My GPU (gtx 660 ti) works on the x4 slot and I was wondering if that would greatly affect it's speed

Solution
With a GTX 660 Ti the reduced bandwidth won't greatly affect it's performance, but it will affect it some. You should still be able to do everything you could before without noticing much of a difference. Now, if you were to upgrade to a GTX 1080 Ti then you would see a somewhat noticeable difference in x4 performance vs x16 performance.

Here's a comparison with an RX 580 in x4 vs x16 - https://www.youtube.com/watch?v=Mu2G9MaXe3c
