BIOS and Graphics card trouble

Recently my old graphics card (GTX 570) died. So I bought a new one (GTX 1060), and kinda in a hurry forgot to do some of the measurements that were needed. Got the card today, and quickly discovered that the card blocks half of the SATA slot 1 and 2, where I assume the SSD and HDD was plugged.

Was told that it wouldnt be a big issue to move everything one row down, but it would probably require me to re-do the BIOS Boot priority order. So I moved them down, and got the card installed.

This is where all my troubles start to appear. First thing is that all loading takes forever, first screen I get is the one with a line in upper left corner, and B2 in lower right. That stays for maybe 1-2 minutes, then the screen goes black for roughly 1 minute. For a short period there is some red stuff in the top of the screen before the part where I have to press DEL to access BIOS.

So I access BIOS, and sure enough, the Boot priority is wrong. BUT, SSD is missing! HDD is there, and CD drive is there, but no SSD! Everything worked fine, no issues with the SSD, but it just didnt want to show in BIOS.

Fast forward, I unplug all but SSD and put it in SATA3, and it showed up! After that I plugged in (did shut of PC before doing this) HDD and checked in BIOS. Now HDD didnt show up... WTF?

Not only that, but when in BIOS, if I go to Settings and try to click anything there, everything freezes up.

Ok, now I think I have told everything about the BIOS and HDD/SSD issue.

The new graphics card. It does not want to work! Windows has stopped it due to an issue (Code 43).

I have tried to install drivers, but it requires me to reboot the computer, which forces me to go through the super slow loading process. And to top it off, when I'm finally in again, I am faced with the sight of the drivers NOT being installed. GeForce Experience is asking me to install the latest drivers.

Seems like the computer does not save this progress.

And in addition, I can NOT change my screen resoultion! It freezes my computer, also a small stripe of top of the screen gets black.

The graphics card lights up, but the fans are not moving (though I think that's an idle function at low temps?)

Please someone help me, these problems are crazy and confusing! I can not do anything!

CPU: MSI
Old GPU: EVGA GeForce GTX570HD
New GPU: Palit GeForce GTX 1060 Super JetStream

you may be having two issue. the first is a bios bug on the old mb. is the bios updated??? the second can be a power supply that going bad or not holding up when loaded with the new gpu. on your mb chec kto see if the ports your moving the ssd and hard drive to are intel/amd sata ports or 3 party ports?? most 3 party ports are for raid set ups.

I believe the BIOS is updated. Live Update wont find any new BIOS update, so I think I did that before.

BTW, now when I was able to access settings in BIOS I found that PCIE GEN3 was set to Disabled. Can that be the cause of the graphics card issue?

How do I see the difference? All I can see is that SATA1 and SATA2 is white, while SATA3-6 is black.
But one of the 3 cables was put on the black plugs.

Also now in BOOT order priority, HDD is showing as Disabled too. SSD is showing.

I have TX650 power supply.
