0.5-2 sec fps stutter whilst otherwise running well

I've got an r9 270, and i5 4460. It ran most games i played well at high/ultra and 60 fps before putting it into storage. When i got it out it ran terribly, which i worked out was because the thermal paste had crusted up. I replaced that and bought a new, non stock cooler. However since then it runs really smoothly except for when it loads things up, when i get a fps drop (a 0.5-2 sec of stutter), and also when in teamfights / intense graphical situations, I also get fps stutter. I have a new ssd so Im pretty sure its not the HD. I've updated all drivers, run windows memory test, and scanned for malware. I dropped all settings down to low and it happens the same amount (if not more) as ultra or high. Any idea what is happening? I dont want to go and spend money on new parts if I get the wrong 'faulty' part, or if that isn't the problem. Thanks.
