My computer won't pass POST with the CPU at base clock speeds.

I have to underclock my 5960x to at most 3.1 ghz (it defaults to 3.5), or my computer won't pass post. I had it overclocked to around 4.5 for two years with no problems other than failing to post once every couple of months. Then it just wouldn't post, wouldn't turn on, nothing, until I tried lowering the clock speed to 2.0 ghz and then working up incrementally from there. Does anyone have an idea as to what could cause this? I'm assuming either a power issues with my MOBO or an issue with my CPU.

Intel 5960x i7 CPU

ASROCK X79 Extreme VI is the motherboard I have.

Two Maxwell Nvidia Titan Xs in SLI.

1200 watt modular power supply.

32 gb 2667 mhz ram.

Custom watercooling loop (no leakages, I checked, reservoir is at good levels, computer keeps at around 40 C under heavy load).

I can play games, render stuff, do everything normally, and it works fine, no crashes, very occasionally a memory error and blue screen (like twice over the past year) and it will occasionally fail to post upon waking up, but can be fixed by resetting the bios and setting the CPU clock speed to 3.0 or 3.1 ghz. I'm mostly just frustrated at losing around 30% of my CPU performance for no reason I can identify.
 
Im pretty sure you have an x99 not an x79, but anyway make sure the boards vms are not overheating, and make sure you have updated the bios.

X99 was kind of a mess when it was new, and if you have sn old bios, you could be experiencing a bug with its bios. You can even try manually resetting the bios by unplugging the system and taking the battery and then try for stock again.

Also the stock clocks for the 5960x is 3.0ghz on all 8 cores and 3.6ghz on a few of the cores, it might just need a small voltage bump for all 8 cores at 3.6ghz.
