Weird CMOS Reset Issue

Here are the quick specs:
i5 2500k
msi p67-a g45
8gb ddr3 1600mhz crucial ballistix + 2gb ddr3 gskill 1600mhz ram
cm gx650 psu
msi r9 390.

I was all happy with my system up until yesterday when I decided to clear my CMOS with the jumper to update Bios. Right after CMOS reset, the system detected everything perfect and everything was set to default. I successfully booted into Windows without any problems however, the moment I shutdown my pc it wouldn't boot again. Neither to Bios or Windows, just black screen, fans spinning. Only solution I could find so far is resetting CMOS again, booting back into Windows and same thing will happen when I shut down.

CPU specs are all set to default and I was wondering if this could be an issue about storage.
I have a Samsung 850 250GB plugged into sata 6gb/s as my main drive and a Samsung 1TB HD103SJ plugged into sata 3gbs. The slots were always the same however, sata mode is set to IDE after Bios update and CMOS. Changing it to AHCI will fail to boot the system and I have to start over from resetting CMOS.
What could be a possible solution to this?
I put the jumper back to its original position as the manual says, could it be related to that?

I don't really care about going back to AHCI if that's not the problem, I just don't want to Reset CMOS everytime I shut the PC down. Jumper position is in the correct place as shown in the 2nd picture, JBAT1.

I am not trying to change it to AHCI mode at the moment. When I do the CMOS reset, it shows in IDE and boots to Windows no problem. However, I can't get into bios or windows when I shut windows down after first time.

just a question here, if u reset cmos, then u can go to bios right? hit f10 to save all settings and exit (dont change anything btw) and go back to bios, then shutdown PC from bios, pc will still work? if no then u will need to reflash bios, if yes, then its something in your windows, try to disable fastboot
To disable Fast Startup, go to Start > Control Panel > Power Options and click "Choose what the power buttons do" from the column on the left. Scroll down to "Shutdown settings" and uncheck the box for "Turn on fast startup". Click the "Save changes" button to apply the changes.

The first time I start the PC after reset cmos, it boots just fine either to bios or windows, yes.
I will try these two solutions right away.

Okay, disabling Fast Start Up didn't work.
When I shutdown PC from Bios, it wouldn't boot back the 2nd time again.
One new thing I figured out is, after clearing CMOS and booting into Bios instead of Windows and leaving Bios without any changes, causing pc to shutdown and not booting again.

I updated to latest Bios yesterday. Do I need to downgrade now or should I try installing new Windows before attempting anything else?

I did upgrade it to the latest version and I don't remember a message telling me that bios flash failed. It shows the correct bios version when I am able to boot into windows.
