Cloned SSD boot issue

My computer is a Dell XPS 8700 which is configured with a forth gen i7, 16gb ram, and three hard drives. First a Samsung 250gb SSD, second a 1tb WD HDD for data, and the third being a 500gb WD Raptor HDD for backups.
I was running out of room on my SSD so I went out and bought a Samsung 500gb SSD. I used their migration software to clone the new SSD via USB. That went fine, and when I was changing out SSDs, I decided to blow out my computer internally with canned air and change out the 2032 battery. I switched SSDs and tried to boot back up, but it wouldn't boot. It was acting like it didn't find any OS, ran through Windows repair mode, couldn't fix, and would shut back down. So I switched back to the 250gb SSD thinking something went wrong with the cloning process. Same thing happened. Then I started thinking I had blown something loose on my Mobo.
I unplugged all the USBs in the back, for my printer and my hub, plugged in a wired mouse and keyboard, unplugged both HDDs, and tried to boot back up, but still the same thing. I booted up again and hit F2 to enter Bios and made sure it was booting how it should. It was on a different boot schedule, so I move the SSD to the top to boot. Now everything comes back up properly.
My problem now is when I hook up the HDDs, in Bios, it doesn't recognize my SSD, it's not even available. I have changed out the SATA cables to all drives, but still the same thing.
My brother told me that there's another setting in the Bios that allows me to pick either ACHI, Serial, or IDE for the configuration. He said the SSD likes ACHI settings. I asked him about updating the Bios but he said that's probably not the issue. He said I could also go into My Computer, Manage, Disk Manager, and try to resolve it there, but I'm getting lost. I would do that but the minute I plug in one or both of the HDDs, the SSD no long shows up in Bios and that's my boot.
If anyone has any suggestions, I would love to hear them.

as long as one of the hard drive plugged in, your SSD not shown in BIOS boot order either in boot menu?
currently is it configured to AHCI mode in BIOS?

perhaps changing UEFI to Legacy mode or vice versa will solve the problem.

Try to change BIOS boot mode (UEFI/Legacy),

If that does not help, i would proceed with updating BIOS or even firmware update to SSD (just in case)

Does your hard drives configured as MBR or GPT scheme?

I am not that familiar with hard drive formatting, but I looked it up. I assume the SSD is MBR, it's an exact clone of the original I have been using for a year or so with no issues. The two HDDs are the same in that they have been used for a year or two in the same fashion, location, cabling, even drive association.
What I just did was try again, with all wired, and bios wouldn't see the OS SSD drive at all, just like before. I then unplugged both HDDs and it would now see the SSD in bios, and it booted properly. Then I plugged just one HDD in, the one with my data, and now, low and behold, it sees it and it booted properly since the SSD was listed in bios. It just doesn't like the HDD with the backups on it. I mean, I can work from where I am at now, but no backup HDD. I'm still wondering if there is an issue with the Mobo, like shorting or something. Thanks for all the help gabi014
