Batch files unwantingly deleting themselves?

On my desktop (running Windows 7), I keep batch files to do tasks (e.g. create firewall rules for programs, open and close specific applications, etc), and every so often (around once a month), these files disappear from my system. They are not in the recycle bin either. I suspected my current at the time Anti-virus software could be doing this, but I have since uninstalled it. I then used Windows Defender, and this continued. They just deleted again today, and have tried turning off Windows Defender for a while to see if this issue stops.
Note: Only Batch files are deleted, batch files with the extension .txt are kept.

Does anybody have any suggestions on what could cause this? Could this be (cough) Microsoft (cough) playing dirty?

Thanks
