I have a new build that I started last night. Case is a Corsair 780t, motherboard asus z270-a, with a corsair h100i pro cooling fan. The directions of the fan say to plug the 3 pin connector into the mobo CPU fan header, which I did. The case comes with 6 fan headers and 3 case fans. I have the the two radiator fans for the pump and the 3 case fans all plugged into the case header cords. Do I need to plug the radiator fans for the pump into the motherboard to not get this message when booting? I appreciate any help given.

The pump should provide a tach signal based on the pump speed. If you are getting a CPU_FAN warning, that's not usually a good sign. First, however, make sure that the CPU_FAN header is set to full power/100% speed at all times. If you still get the warning, contact Corsair Support for a replacement or return to your retailer.

Greeko85 the motherboard has a CPU fan header and cpu opt header right above it. There are two radiator fans but only one CPU fan header. Each fan has a 4 pin connector. So i will try to plug the pump into the opt and one of the fans into the CPU fan. Should I just plug the other radiatorfan into one of the other fan headers on the mother board? There is also an AIO header on the motherboard which apparently runs the pump at 100% at all times, which to my understanding is designed for the pump but the correct way go connect the liquid cooler is to the CPU header for BIOs information?

The fans should go to the pump's fan headers, not to the motherboard.
The pump should be plugged in to the CPU Fan header and it set to 100% at all times. You can use the AIO header but you'll get the CPU Fan error. Plugging the pump into the CPU Fan header will give you the CPU Fan header if your pump fails, so it acts as an excellent fail safe.

This is how the Corsair i-Series coolers are intended and designed to be installed.
