I have a Western Digital - Blue 1 TB M.2-2280 Solid State Drive and I am looking for a motherboard around $100 that wont have any compatability issues with a Ryzen 5 2600
I suggest you not to go with an ATX motherboard, since it takes a little bit too much space, especially on your case (even though it fits nicely).
The ones I recommend are the Asrock B450M-Pro4 and the MSI B450M Mortar, if you like the red - gray color scheme. They are both m-ATX (m stands for micro) and they have decent quality components for their price range.
If you want to go with an economical one, then the Asrock B450M-Pro4 is your way to go. If you want something better, then go with the MSI B450 Tomahawk

All of these <$100 boards support the Ryzen 5 2600 and have at least one M.2 port. For the record, I'm running the MSI B450-A Pro (though not using the M.2 port).
