Need Help ASAP! (SATA HDD)

I need help, I got a new GPU and it covers up my SATA 1,3, and 5 port on my motherboard. I also have 6gb/s ports all the way in the back which are uncovered. I unplugged the sata cable from Sata 2 on mobo to my Optical drive (because it has an angled wire) and unplugged my Sata 1 on mobo from my HDD.I swapped both wires. So i put The angled Sata in the SATA 2 spot and plugged the regular angled one in the HDD. The problem is I have no access to the Sata 1,3, and 5 ports on the mobo. So when I tried to plug the SATA cable in Sata 2 and to the HDD it would not boot from the HDD. So what am I supposed to do? Please help asap! (Im a noob so be gentle)

Also the angled SATA isn't low enough, because my GPU is still blocking it by height, and is there a different SATA port I can plug it into? Sata 2 already hasn't worked
 
Solution
You never connect angled connector to motherboard, connect angled side to your drive instead.

After you change sata ports, verify boot sequence in BIOS. It will most likely have changed.

BTW - you didn't list motherboard model name.
