Um, you can't exactly "increase" the AGP bus frequency. You can kind of do this by FSB overclocking, but that increase the clock of everything that goes from your northbridge to your CPU.

The AGP bus for AGP 4x is 66MHz, for 8x it is 100.

If your video card runs off of AGP, PCI is not going to have any effect on anything at all (actually, if more PCI data is going through your system, that may take away capacity from your other components, including your APG bus, possibly slopwing it down some). If your card is in a PCI slot, it may effect it a litte, same as AGP (but not much, as the other guy said).
