Okay, assume that I have four (4) fans, not including that of the power supply. There are two in the rear, sucking air out of the case, one in the side, which blows air from the outside more or less at the graphics card (that incidently has its own small fan), and one in the front of the drive cage, blowing air from the outside over two mounted hard drives.

There are two "Fan Only" plugs from the power supply, and whichever fans get these will have their speed controlled.

So the question is - which two fans get the "Fan Only" plugs?

Personally, I would put the "fan only" plugs on the rear two. When the rear two get turned down, they will be pumping less air out than the other two are pumping in. Better to have more air coming into the case and creating pressure than sucking more air out of the case and creating a vacuum - I don't think vacuums conduct heat very well.
