Does it make a difference to have your hs/fan plugged directly into your ps or motherboard? Does this make a difference in terms of cooling? Does the mobo regulate rpm's of the fan to regulate the temp of the cpu? Okay, that's three, sorry. Thanks

No, not really. The only difference I can think of is if your motherboard supports CPU fan off in standby, you'll need to plug it into the motherboard.
