FPS games in general are not known for their amazing soundtracks, since they don't usually utilize catchy tracks to provide ambiance and situational thrills.

If you are interested, here is a list of games with great music (imo) that fall in various genres including FPS, along with a sample for each game's music:

Bastion: http://www.youtube.com/watch?v=gQWAcgefsQQ (imo this game's soundtrack makes the shortlist for best all time game OST)
Ys: Oath in Felghana - http://www.youtube.com/watch?v=Knd4oW-RpbU
Super Street Fighter 4 Arcade Edition - http://www.youtube.com/watch?v=MRWXomkLQpk
Elder Scrolls V: Skyrim - http://www.youtube.com/watch?v=2-_g8NZr1tA (First Person)

Crysis 2 has a very good score and great sound quality overall (including some of the best weapon sounds I've heard).

STALKER: Call of Pripyat has a very ethereal (sometimes haunting) score.

I know you list PC gaming, but if you have a PS2 around, then Castlevania: Lament of Innocence has, IMO, some of the best musical scores in any game I think I have ever played. Each of the 4-5 different major areas each had their own symphonic score that was very fitting with the overall theme of the area.

I also always have to crank the volume on my own home theater for the opening cinematic with Tidus playing Bliztball on Final Fantasy X. That game also had some pretty good music.

I do seem to recall way back when Doom 3 was about to come out, the developers talking about how they designed it with a surround system in mind, and were trying rather hard to create a creepy sort of atmosphere. With the recent release of the BFG edition, might be a good excuse to give it a shot if you haven't already.

Shatter : http://www.youtube.com/watch?v=lgHogUJOY5A
Dustforce : http://www.youtube.com/watch?v=cU-iJwq8ZEE (oldschool speedrun platforming)
Super Meat Boy : http://www.youtube.com/watch?v=AlAQ8fdqoFA (oldschool platforming)
Chivalry Medieval Warfare : http://www.youtube.com/watch?v=XHsdDwO59-U (First Person Slasher, online competitive multiplayer, godlike soundtrack, one of the two best indie games of 2012)

If you enable persistent map music in Chivalry: Medieval Warfare, I would say that it's probably the most epic music-accompanied first person online experience right now. Important to note that I've listed games that not only have good soundtracks, but also fun gameplay in my opinion.

Actually want to update this thread with one more suggestion. Hotline Miami came out today and aside from having a strong difficulty curve and a clear urge to motivate speed running, it also has what will go down as the best game soundtrack of 2012 and rivals Bastion's own soundtrack for atmosphere and ambiance. This game is also going to make the top 3 list of best Indie games of 2012.
