Only if the application has a sync conduit for ActiveSync, and the
computer that has the application has ActiveSync on it.

The application has to support ActiveSync - otherwise, how is the data
going to get onto the Pocket PC, and how is there going to be a
corresponding Pocket PC program?

If the data format is "common" (the same file structure on both formats)
it could be as simple as placing the file in or under the sync folder on
the second pc... on file sync, the file dates are compared and the older
file replaced with the new one.
If both files have changed, the sync will fail and the user (on the pc)
will be asked to determine which file will be replaced.
