When I try and convert MPEG2 with AC3 audio with the MPEG-3 encoder the sound is almost muted. To hear an encoded video with my DivX player I have to turn the sound up to max.

What is up with this???

quite simple. AC3 sound has a very big dynamic range. means that explosions and starting planes are very loud and noisy while normal talk in a closed room has very low volume. as it is in live.
i guess your DVD player does a bit of dynamic compression so you don't get this impression when you watch the DVD.
to get your mp3 sound for your DivX files to a normal level you have to normalize the sound before compressing it to mp3. if you use Flask for DivX converion enable the 'normalize' function in Flask 0.6. otherwise you have to use a sound-processor programm like SoundForge to normalize the sound level.
