My Canon 960 came with a number of applications which "know" how to
talk to it and have built-in selections for a few Canon brand papers.

On the other hand, the printer driver itself has provision for
creating profiles for pre-setting parameters which could be used for
other papers.

I ->assume that the Canon apps will set the printer parameters to
match the selected Canon paper, ignoring any profile I might have
loaded into the driver beforehand.

Is this the case? Is there any way to convince the Canon printing
apps to use the current profile so that I could optimize performance
for non-Canon papers?

Or, are there third-party photo printing apps that have the sort of
layout control that the Canon apps have (size, border, orientation,
etc.)?
