Hi,
I'm running a Athlon 64 3400 with cool'n'quiet. The strange thing is, when
the fan runs slower, the fan makes a whistling sound which can be louder
than when running at full speed, around 3200 rpm. I'm using the fan
supplied with the 'processor in a box'.

Are you 100% certain it's the fan and not some
power/regulation circuitry like an inductor?
If it's the fan you could try taking it off and looking for
plastic moulding irregularities and remove anything creating
excessive turbulence, but otherwise you called it right, a
different fan can be swapped in, or some other method of
controlling fan speed to avoid the whistling-RPM-range.
