I am a newbie when comes to bulding own computer. I currently have a DVD drive (master) and CD drive (slave) connectected to the primary IDE channel. I also have two SATA hard drives connected. My question: Can I connect the DVD drive to the primary IDE channel(separate cable), the CD drive to the secondary channel(separate cable)? If so, do I still have to set one as master and one as slave?

You can do that but there are little advantage to doing it. Infact just requires more cable. Throughput limited to drive speed and even both together are not fast enought to bottleneck the ide channel. You would need to set both to master to do that. But like i said no performace advantage to it

There would be a performance advantage in going with the two cables on separate channels if you're doing a disk to disk copy. The IDE channel can only write or read, it's not bi-directional.

So, as mentioned, both would be master.
