Not usually, not in Morrowind.

You basically have to copy your saved games (the ones without the mod because they may be unstable returning to saved games when the mod is gone), then uninstall/reinstall all of Oblivion and then drop your saved games into their folder. That's what I did for Morrowind, but I have not had to even think about that yet.
