Being able to "pin" applications to the start menu is great but I
frequently find the same applications also appearing in the frequently
used programs list as well.
eg.
Internet
Email
PowerPoint
Excel
Word
Notepad
----------
Excel
Access
Calculator
Powerpoint
Has anyone else found this? Even better, has anyone found a way to
eliminate this?

Hi Andrew,
Both are different. The list in the top quadrant (Pinned list) is permanent,
the bottom one is a MFU list which dynamically changes as you open new
applications.
How To Prevent a Program from Being Displayed in the Most Frequently Used
Programs List in Windows XP:
http://support.microsoft.com/?kbid=284198 (This can be accomplished using Tweak UI Powertoy as well)
If you don't want to disable the MFU list totally, right-click an empty area
in the Start menu and select Properties. In the Start Menu tab, click
Customize. Configuration options for the Programs list are on the General
tab. Set the "Number of programs on Start" to 0.

Ramesh,
Thanks for the links.
When my computer was new I pinned applications to the start menu and
they appeared there only (ie. not in the MFU list as well). It seems
this was just a fluke - because I was using other programs more often
although my pinned aps were on the MFU list they were far enough down
that they didn't show. I had assumed this was the way the menu would
work since it doesn't make sense to display duplicate shortcuts almost
adjacent to each other.
Anway, I will try the registry change to manually prevent my pinned
apps from being displayed in the MFU list.
