I just recently got a new mobo and processor for my machine and installed it. I reinstalled windows and everything was fine; now for the last couple days it seems each morning I wake up the pc is rebooting and when it boots back up it can't recognize the hard disks (160gb maxtor and 40gb IBM). After the install I initially had this problem so I downloaded a disk utility on my laptop and made a boot disk from it. The disk booted and scanned the bus and found the drives. So now there are really 2 issues:

1. it keeps happening every day
2. Now I'm using the disk utility and its not finding them; it scans for a long time and then only comes back with the cd roms.

I tried resetting the CMOS by taking out the battery on the board and that worked one time..but not anymore.. any ideass?

By the sounds of it, you have a faulty BIOS or motherboard.

Make sure if the disks are on the same channel, or even not, that the last drive on the cable is the hard drive set as master if IDE.

You may also want to try flasking the BIOS to the latest version.
