Incompatible Factions

Which factions do not get along? I know that you cannot advance very far in
the Fighters Guild without pissing off the Thieves Guild. Telvanni and
Mages do not get along, either, right? Who else?

That is a common misinformation. It is difficult but not impossible to
advance in both guilds to leadership. The only really exclusion that I
know of is, that you can not join more than one house and even if you
were expelled permanently from your house you can not join another
thereafter.
A hint that might help: Try to avoid the first strike in battle
situations. Force the opponent to attack you first. Also join a house
later during the game because some guilds want you to kill people that
belong to a certain house in the early stages which typically leads to
exclusion from your house.

None of the factions are "incompatible" in the sense that you cannot
advance in each to guildmaster. Most every faction ticks off some
other faction(s) in the sense that making faction A happy by doing
tasks makes faaction B unhappy by doing tasks (your relationship goes
up with members of one but down with members of the other)...the Morag
Tong may be an exception here. The Thieves Guild and Fighter Guild are
an interesting case in that there is a portion of the Fighter's Guild
that is in the pocket of the Camona Tong and the Camona Tong is trying
to destroy the Thieves Guild. Some players might say that makes the
game more interesting / realistic.

Morrowind is a game with many ways to solve many of the quests. One
way is to just go kill anything and anybody that might block completion
of a given quest--this is probably the least effective way to make
progress in Morrowind.
