SLI question

When you have an SLI motherboard but only intend to use one video card, is the motherboard specific about which PCIe slot you use first?

I would rather use the top slot and create better airflow in my case; in addition, my 120mm case fan is set to blow closer to that position as oppossed to the one lower than that.

It shouldnt make a difference really
