Nice easy one....

We have two domains (domain A & domain B)

Computer Accounts are joined to Domain A

Users have user accounts and login scripts for both Domains.

Users can log onto both domains - But login scripts will only run
when user logs into Domain A. If the user logs into Domain B it does
nothing apart from mapping a home share. Is this because of the
computer account membership? Or am I missing something....

You only run the logon scripts of the domain you logon to. Pass through
authenication does not run a logon script which is what I beleive you are
seeing. It would appear to me all users are connected to domain A and you
have a trust to domain B.

If there is a trust between the domains you should have a drop down
selection of the two domains on a workstation logon box. Choose domain b and
logon.
