Do motherboards prefer one video chipset over another?

Hello All,
I was just wondering if certain motherboards prefer one videocard chipset over another? What I mean is if a board is SLI able and I use a single ATI card over a single NVIDIA card will it run the ATI card badly compared to the NVIDIA card? Or if a board is Crossfire able will it run a single NVIDIA card worse then it would run an equivelent ATI card?

Well i'v built may computers with N-Force 4 sli and 2 chipsets that are running with single ATI graphics card and vice versa with ATI chipstets running Nvidia graphics cards with no performance loss. I am running a 8800GTX on a ATI crossfire mobo with no troubles at the moment :D  .
