IDK if this belongs here, but this isnt exatly overclocking...

I have a zalman 9500 on a e6600. Core temp says that the cpu core are ~50C each under load, yet after 1 hour, the heatsink feels warmish cool ecept for where the heatpipes are. Is the hsink not seated properly?

Yeah, that's what I get with 9500.. the copper fins are always lukewarm to the touch, its the heatpipes that transfer most heat.

I wouldnt say the heatpipes are hot. The fins are almost cool, and the pipes r just warm. It jsut seems weird, having a cpu at 50C under laod for an hour, and the hs feels like room temp! (well slightly above neway)

Well, its a long way from the core(s) to the heatpipes, let alone the fins. There's the heat spreader (that square metal cap on the cpu), and the HS base.
