I am using a linksys wireless card. when setting up should i turn off the onboard LAN option in my bios? should i even update the drivers for it off my mobo CD?

The two should be pretty independent. At most, if you want to reduce some of the "no connection" noise, you might disable the unused one through your control panel / networking.
